Based on the available evidence, Baylan Skoll is headed to Mortis – or somewhere he can access that mystical realm’s inhabitants, at least – in Ahsoka Season 2.

We can draw this conclusion from two bits of information: what Baylan wants and where he is when we last see him.
Let's start by examining Baylan's intentions. According to his own words, the imposing villain seeks great power and has a stated goal of ending the cycle of conflict that defines the Star Wars universe.
So, combining these factors, Baylan is in pursuit of enough power, whether it be Force-based or otherwise, to alter reality. The nearly all-powerful Mortis Gods, who are living representations of the Force, could undeniably assist in achieving this objective, leading us directly to Baylan's concluding scene in Ahsoka Season 1.
In this scene, Baylan is seen perched on top of a statue of the oldest Mortis God, known as the Father, located on the distant planet of Peridea. Surrounding the statue are monuments dedicated to the Father's children, the Son and the Daughter. This strongly suggests that these three statues will play a role in guiding Baylan to the Mortis Gods in Season 2.
It is also possible that they will lead Baylan to Mortis, which aligns with his desire to seek out "the beginning," as Mortis is believed to be the potential origin of the Force itself.
However, there’s a possibility that Baylon is seeking something different. Ahsoka Season 1 also signifies the live-action debut of the World Between Worlds: a central point connecting all of time and space. Since the Mortis Gods are connected to the World Between Worlds in Star Wars lore, Baylan may be interested in harnessing the power of that otherworldly plane, rather than that of Mortis.

Our bet is that Mortis is Baylan’s target in Ahsoka Season 2, based on clues dropped by showrunner Dave Filoni in a recent interview. "I know it’s a very specific group of people that would even know what those statues are," Filoni told Vanity Fair. "But I thought it was an exciting image, and it does give you the shape of what Baylan is after." In the same interview, he also offered further insight into Baylan’s mindset going into Season 2.
Baylan tried to internalize the teachings he learned as a youth and forge his own path," Filoni shared. "He observed the pattern of events and decided, 'Enough of this. If I have this ability, I should use it. I should be the one calling the shots,' which is a common choice for many powerful individuals. He is also confident that his current actions are justified."
