In an interview alongside co-star Simon Pegg on HeyUGuys, Ferguson provides an explanation for her character's eyepatch at the 1:22 mark.

Rebecca Ferguson: Unfortunately, the reason behind the eyepatch is not as cool as you might think.

Simon Pegg mockingly suggests that Ferguson's inability to wink is the reason for his struggle.

Ferguson admits that he indeed struggles with winking and shares a humorous encounter. He recalls how the director instructed him to close his eye for a shot, but he comically closes the wrong one. The director then suggests trying a different angle and asks if they should use an eyepatch. In short, Ferguson's difficulty with winking is the only reason behind this incident.
